ImageJ plugins::Thresholding

Here are some plugins for ImageJ. The plugins were written by Jens Bache-Wiig and myself. The plugins are free software (in the public domain).

Java 1.5 or later is required.

To install the plugins, copy the .class files to the ImageJ plugin folder.

Adaptive 3d Threshold 1.22

Thresholds according to a base value and the values beneath a moving mask of radius N. The formula used is T_xyz = T_base - Average of (local value - T_base) for all neighbours for a pixel with coordinates xyz.

Semi band-threshold marker 1.02

Thresholds a volume by setting all values under T1 to 0 and all values above or equal to T2 to 255. Values in-between are set to 1.

Thresholds a volume by setting all values under T1 to 0 and all values above or equal to T2 to 255. Values in-between are left as they are.

3D Otsu thresholding 1.04

For each plane z=k in an image stack, the plugins uses Otsu thresholding to find the optimal threshold. The mean, min, max and median of these values are shown as the result.
